At a Facebook post, Morales said the decision was made after he spoke to Israeli Prime Minister Benjamin Netanyahu.
Last week, Guatemala was one of nine countries that voted against a UN resolution urging America to return recognition of Jerusalem as the capital of Israel.
Donald Trump threatened to suspend aid to nations that voted against the US.
The US is an important donor of aid in Guatemala, a poor country in Central America.
On Sunday, Mr. Morales said he had instructed Guatemalan authorities to start the necessary “co-ordination necessary” before moving the embassy from Tel Aviv to Jerusalem.
He also said Guatemala had been a long ally of Israel.
