His brother, former Finance Minister Basil Rajapaxa, has also left the crisis-hit country, sources for the BBC said.
Protesters had demanded that the president and prime minister leave or face much larger demonstrations.
Likewise, Prime Minister Rajapaksa is expected to leave the country, the BBC writes.
Protests are under way for several days, protesters have entered the president's palace.
