At least five prisoners were beheaded in Tuesday's clashes in the town of Guayaquil, while others were shot to death.
Police Commander Fausto Buenaño says the prisoners threw grenades.
It took 400 policemen to regain control of the prison, which houses inmates associated with global drug gangs.
Local media report that the uprising was ordered by powerful Mexican drug trafficking gangs currently operating in Ecuador.
