He posted to social media that Tuesday's American military operation had targeted members of the Venezuelan Tren de Aragu gang.
Trump said the ship was in international waters and was transporting illegal narcotics with US destination, reports BBCPerscope broadcast.
The Trump administration has increased military and political pressure against Venezuela's President Nicolas Maduro in recent weeks, including a $50m reward that will lead to his arrest on drug trafficking charges.
Maduro has pledged that Venezuela will fight any attempt at American military intervention.
