In an X post, the Foreign Ministry divided a photo of Thunberg into a plane, saying it was launched by Israel and was heading to France before continuing to Sweden, Telegrafi conveys.
Adalah, a group of legal rights in Israel representing Thurberg and other activists, said Thurberg, two other activists and a journalist had agreed to be deported and left Israel.
Other activists refused deportation, were being held in custody, and their case would be heard by Israeli authorities.
Thunberg was one of 12 passengers aboard Madleen, a ship that carried aid destined for people in war-torn Gaza.
Israeli naval forces seized the ship early Monday about 200 km (125 km) off the coast of Gaza, according to the Coalition of the Freedom Fleet, the group that organised the trip.
The ship, accompanied by the Israeli navy, arrived at the Israeli port of Ashdod on Monday evening, according to the Israeli Foreign Ministry.
Activists said they were protesting the ongoing war and the humanitarian crisis in Gaza.
Israel says such ships violate Gaza's naval blockade.
Israel's Foreign Ministry described the journey as a stunt of public relations, saying in social media that “yahti for the famous Selfie) cell is going safely towards the Israeli coast of”. /Periscope/
