The prisoners managed to leave after protesters protesting the ban on students in the town of Surabaya on charges they had disrespected the Indonesian flag burned several buildings including the prison.
Numerous police forces have been sent to Papua, where more protests are scheduled.
On Wednesday, protests in the town of Timika involving about 1,000 residents became violent as demonstrators clashed with police.
