According to foreign media, most of those killed are thought to be African immigrants.
Osama Ali, a spokesman for emergency services, told AFP that 120 immigrants had been in a barn which was hit directly by the air strike.
He warned that the death toll could rise because the 40-person figure is “a preliminary assessment”.
The government of the National Agreement, as Libya's UN-backed interim government, led by Prime Minister Fayez al-Serra, said the attack was deliberate and denounced as a “hate crime”.
This government blamed Libya's National Army (LNA) for Tuesday's attack on the Tajoura suburb.
In recent years, Libya has been a springboard for immigrants seeking to travel to Europe.
The country has been destroyed by violence since ruler Muammar Gaddafi fell and was killed in 2011.
