Her husband, Senator Rafael Moreno Valle, and the two pilots were also killed. Reports say there was a third passenger on board who also died.
Monday's accident occurred shortly after the plane took off from Puebla's capital.
Alonso became Puebla's first female governor after questionable polls.
45-year-old was party member Right-hander.
The death of governor and her husband were confirmed by Mexico's new president, Andres Manuel López Obrador.
He said he would launch an investigation to establish “truth” for what caused the collapse.
Alonso had taken office on December 14th, narrowly defeating in the July elections of Manuel Barbosa, President López Obrador's favourite candidate for the governor of one of Mexico's most populated states.
President López Obrador's Morena Party had claimed irregularities and widespread fraud in the survey, and the final results should be confirmed by an election tribunes.
