Gallagher, who has been convicted of photographing with a corpse, has caused tensions between American President Donald Trump and military leaders.
He must face a disciplinary review, which could deprive him of membership in the Navy.
There are various reports of why Spencer was asked to leave. Esper said he lost faith in the Secretary of the Navy because his private conversations with the White House contradict his public position.
Trump earlier, meanwhile, had expressed disappointment with the way Gallagher's trial took place and hinted that this is the reason for Spencer's dismissal.
Gallagher is accused of slaughtering a 17-year-old prisoner of the militant Islamic State group and of having opened fire on civilians during the Iraqi service in 2017. These charges against him were dropped, and he was convicted only of the photo with the remains of the Islamic State prisoners.
