The baby's parents had not been aware of their son's severe physical abnormalities until he was born earlier this month.
Council of Doctors' leaders unanimously voted for the dismissal of Dr. Arthur Carvalho on the charge of negligence.
Turns out more complaints against him have come to light, which date back to more than a decade, the BBC quoted Klan Kosova.
Reports of those cases, which have been conveyed in detail by Portuguese media, have caused widespread outrage.
Dr. Carvalho has not yet made a public comment on these claims and the BBC has not been able to reach him directly.
The baby's parents Rodrigo had sometimes been for ultrasound at the doctor's private clinic, which had assured him that the child had no health problems.
