Police have acted after the Children's Kindness Committee in India has filed complaints.
“We found that some babies were sold illegally from the” centre, a police official for the BBC said.
“We have identified the names of the mothers of these children and are still investigating”, he said.
The Nobel Prize laureate Mother Teresa died in 1997, but it has founded the Merciful Missionaries in 1970, while more than 3,000 nuns serve in such centers worldwide.
