The girl's disabled body, whose identity has not been discovered, was found on the side of a highway in central France in 1987.
The parents traced their son's DNA, taken for another case, to match that of the girl, the French media reported.
They will be questioned by a judge Thursday and may face murder charges.
Parents have not been identified, but are believed to be over 60 years old.
The girl's body was found in a ditch along the A10 highway near the town of Blois in August 1987.
Authorities were able to identify her and believed that the girl was between three and five years old at the time of her death.
The girl had signs of terrible abuse and for a long time. She had broken bones and iron burns. Parts of her body were crippled. Named A10's little married woman, she was buried in an anonymous tomb.
The case distracted the police for decades. The case opened in 2012 when a witness call was released along with a picture of the girl's face, entitled “Who Is It?”
The girl was described as a blue shirt, black curly hair, and Mediterranean origin, perhaps North Africa.
But the event came to light last year when a man was arrested for a violent incident. His DNA reportedly identified him as the victim's brother. After many months, the investigation led the police to the parents.
