Five people aboard the coast guard plane have died, the AFP news agency quoted the Japanese transport minister as saying.
State broadcaster NHK has also reported five deaths. The captain managed to escape but was badly injured, he adds.
It is believed that the coast guard's plane, which was carrying food to areas hit by Monday's powerful earthquake, crashed into Japan Airlines's plane while sitting on the runway, writes BBC, broadcast Express.
Meanwhile, 379 aboard the Japan Airlines passengers and crew were safely evacuated, according to Japan Airlines.
Videos and images posted on the Internet show Japan Airlines's plane, including flames on the runway, while images from inside the aircraft show passengers surrounded by dense smoke.
The plane was headed from Saparo to Hokkaido Island, northern Japan, and was to land at Haneda Airport shortly before 6:00 local time.
Coast Guard says how and when the two planes crashed “is under investigation”.
All flights from Haneda Airport have been suspended.
Reuters is currently broadcasting live images from the airport where the tragedy occurred.
