Family members said Britain has failed to protect the baby, while the Labusist Party said the baby's death is the result of the secretary's nonhuman decision.
A British Government spokesman said every child's death is tragic and added that the government has consistently cautioned against travel to Syria and will continue to try to prevent the journey to Syria.
Begum, who fled to Syria in 2015 with her two friends, had been found by a Times journalist at a refugee camp in February.
She had claimed to have lived with her Dutch husband, IS member, and lost two children due to severe conditions.
After the birth of her third child, Jarrah, she had told the BBC that she wants to return and bring up her baby in Britain in peace.
The baby passed away from pneumonia on Thursday, according to a medical certificate. He had only three weeks to live.
