The city's transport stopped, power outages broke, and roads were blocked because of fallen trees.
Zagreb emergency services urged citizens to be patient, as hundreds of calls for help came immediately.
“We call on citizens to call only if they are in a life threatening situation, until the stabilisation of the” situation, Zagreb Mayor Tomislav Tomasevic said on Twitter.
A similar situation was reported in neighbouring Slovenia, where the strong wind blew down trees and damaged roofs.

One person lost his life in Bosnia and at least 20 were injured, authorities said there.

Strong winds spread across Belgrade's Serb headship Wednesday evening.
Some parts of the city remained without electricity, and Belgrade's airport was provisionally closed. A video posted on social networks shows a large crane falling.
Somewhere else in Serbia, residents reported broke trees in the middle, bricks falling and damaged roofs.
A 12-year-old girl was hospitalised after a tree fell on her in the northern town of Novi Sad, doctors said.
