The weekly Die Zelt reported on Wednesday that high-ranking officials in question are responsible for very sensitive energy issues.
The two civil servants reportedly have defended pro-Russian energy issues and criticised Chancellor Olaf Schelz for suspending the Nord Stream 2 gas pipeline.
The German Ministry of Economic Affairs and Climate Action has played a central role as the country has rapidly reduced its energy dependence on Russia following the invasion of Ukraine.
Ministry officials have not publicly commented on spying reports.
Germany has been shocked in recent years by several cases of spying on Russia. In October, a former employee of an IT security company was sentenced to prison on bail for information on the German parliament in Moscow.
