In a statement, the SEM said the move means saving 30 million Swiss francs (27.3m euros) annually.
It will see the number of beds in Switzerland's asylum system, down from 4,000 to 2,200. About half of these 4,000 beds are currently busy.
The plan is for centres that remain open to function with a capacity of about 80 percent. This will allow Switzerland to process 16,000 asylum applications per year, according to the SEM, albinfo.ch conveys.
The announcement comes after the decline in the number of asylum applications in Switzerland.
The SEM expects 14,500 asylum applications in 2019 a long road down from the peak of approximately 40,000 in 2015 and the lowest figure since 2007.
The migration agency said the centres in Cappelen and Muttenz could reopen within four to 12 weeks if needed again.
