Trump's decision has sparked protests among Palestinians and around the Arab and Muslim world, which want to see Jerusalem as capital of the Palestinian state.
Israeli forces fired rubber bullets on Saturday until dozens of Palestinians threw stones at them.
The clashes have been tougher in the West Coast, where Israeli security forces have fired weapons and thrown tear gas to disperse hundreds of Palestinian protesters, Kosovo reports.
The Islamic militant group in Gaza, Hamas, has called for three days of expression to challenge President Trump's decision.
